I read this on a BBC site and I don't understand what they mean.
The ISAs are counted against an age allowance in your tax calculation or against child tax credit and working tax credit
How does an ISA affect my child tax credit or is that not what they are saying?

It's a typo. It should say "aren't" not "are", as it's in a section highlighting the tax advantages of ISA's. It is often said that there are no tax advantages in a share based ISA for basic rate taxpayers, this section points out several.
