I need to charge one tax rate for invoices with a total below $5000 and an additional tax for invoices with amounts above $5000. Is this possible with QuickBooks?

Create another Sales Tax Item for the alternative tax rate. Then when you create the invoices you'll have to manually select which sales tax item you need to apply based on the total of the invoice.
