How do you handle a mutual fund transfer to a new company and maintain all of your history data (average cost etc.)?

If the funds stay the same (other than a name change), simply edit the security to change the name.
If your fund gets merged with another (which is typical in these situations), process it as a corporate acquisition in Quicken.
