We pay extra principal on our mortgage in 1 check. I split the transaction in my checking. How do I get my mortgage register to apply the extra princple split to my mortgage?

The same way the regular principal gets applied to the mortgage: a "transfer" to the loan account.
Best option is to edit the payment using Ctrl-H and then to add the extra principla as a line item in the Payment of the loan. That way Quicken can take account of the payment when calculating interest due.
