It will take me a long time to fill out my individual FBAR. Can I save the partially filled out form and continue later? If I just save it as a PDF file and load it again will that work? I have asked this of their help disk, but have not yet received an answer.

to prepare and file your FBAR, then the answer to your question is Yes. The whole process is designed to have you click to download the pdf file and complete it, sign it and validate it and then upload it to efile. You can save it at any time and later reopen it to add or make changes before you upload.
As far as I can tell, this process only works with the Adobe reader. I tried two other readers (Sumatra and PDF Exchange Viewer) and they failed.
