How do you set up a charge account for customers(not using a credit card)? How do you tender the transaction? Will everything feed into my quickbooks properly?

You will manage AR accounts in MRMS not in QB. Only summary transactions are posted to QB not to specific QB customers.
Setup MRMS to use a QB Other Current Asset account called Accounts Receivable. Do not post to the QB default AR account or you will receive errors.
