Help! Seems like our stores have been swapping their customer data

We upgraded our computers from XP to Vista OS systems - 2 stores two weeks apart. Now in the HQ the customer information is missing and swapped between the two stores. Could this be a VISTA issue - seems like some wires are crossed up. Back ups and register are exactly as before... Please help! diana
