IRS bills me for taxes already paid

I was unusually organized this year so my tax preparer had my return ready to go on April 7. I had a balance due so I logged into EFTPS and told it to pay the balance, it suggested paying on April 17 which seemed good to me. Then I told her OK, e-file the return which she did.

I just got a notice dated April 30 demanding that I pay that balance, plus interest and $17.98 failure to pay penalty. My bank statements shows they took the money out of my account on Apr 17, and EFTPS says that I paid.

Do I need to call the IRS to tell them to fix it or can I assume that they will notice that I paid?

PS: NY State did the same thing, but they have a way to respond on their web site.

Today I got the PIN to log in to the IRS web site and get a transcript. It says that on May 7 they noticed the payment and reversed the interest and penalty.

Not that they told me or anything, but perhaps it's in the mail.
