Can we have 2 registers in RMS accessing 2 different databases running on the same insatnce of MSDE?

yes. 1 per register.
You may have licensing isues however. I'm pretty sure you would have to have a dongle on each register in that scenario.
Yep. two database = two store = two license = two dongle. You would need HQ if you wanted to transfer between registers...
SQL Server (and MSDE) can server multiple databases. You can create as many copies of RMS Databases as you want using SO Administrator - just give each one a different name. Each Register has it's own local connection settings (SO Administrator, File/Configuration). Just point the registers to the same server, but different database names...
