When I request transaction download from my brokerage for an account it creates and sends a .qfx file. Windows starts Quicken and the file is opened and executed. A look at the file shows only transactions for the requested account, not holdings information. Then it appears that Quicken accesses the brokerage and somehow gets holdings, including prices, for more than one account - maybe all of them- at that brokerage. Am I right? Updating at least one file caused me problems, so I deactivated the transaction download for that function. Voila - no more problems. I will activate when I need the info. One more thing - you cannot download only the transactions for an account.
