Some item quantities are different in an industrial report than when you click on the ILC and go to store quantities. I am looking at this in HQ from the buying office. Why does this happen and how can you avoid it?

Have you done Physical Inventories, or anything to change the item quantities at the store level?
If so, it may be that you still need to issue a Worksheet Style 501: Request a Full Item Count, then follow that with a Task 190: Perform Full Item Count Reconciliation. This would update your HQ qtys to that of the locations.
