Online billpay limitation in Quickbooks?

I recently signed up for Quickbooks Billpay via Checkfree because my bank (Compass Bank) doesn't support passing through the reference # which I need to do in order to include invoice #'s with the online bill payment. I already have online access setup to my bank account so that I can do reconciling which I use regularly.

Upon setting up online bill pay, I've found out that Quickbooks doesn't allow me to use Quickbooks Billpay (via Checkfree) and maintain online access to my bank account using the same checking account in Quickbooks. This seems like a fundamental requirement if people are going to use Quickbooks' online billpay, but I talked to Quickbooks yesterday and they verified that you cannot have online access to multiple sources. Has anyone found a workaround other than to toggle back and forth between disabling online access to one online source and enabling the other? Is this fixed in Quickbooks 2006?
