Pay Invoice with a Charitable Contribution - how to?

I provided a charitable contribution in the form of a certificate for services.

Separately, I submitted an invoice to a customer for services.

The customer informed me that they have the certificate and want to apply it to the invoice.

I don's see an easy way to do that in the payment dialog. What might folks suggest?
