I recently upgraded from Quicken 99 to Quicken 2006 Dlx. In Q99 I manually created my pay as a split transaction. I see that Q2006 has a wizard that helps to create the pay transaction and it looks like it does things a little differently than my manual split transaction.
Would you stick with what I have that has been working all these years or would you recreate my pay transaction using Q2006 wizard?

It took some time for me to adjust, but the paycheck wizard is really a split transanction. All they are doing is to mimic your paycheck. It is very flexible to adjust the categories to match what you do today. I recommend converting....

I converted some time back to the paycheck wizard. After a while, I found it more cumbersome to work with (when the paycheck varied) than my old split TA method. I went back and re-converted to the split TA method and don't plan to change. I'd say stick with your current split TA method that you know works.
You can always try it for a while and see if you like using the wizard. It shouldn't be a very big deal to re-convert back to the old split TA method if you don't like using the wizard.
I also resisted changing to wizard! Finally did it. Glad I did. I find it easier to change and my employers 401K match is defined with the pay check rather than having it as a separate memorized investment transaction.
I prefer tracking everything with categories, tracking nothing as transfers. Haven't looked at the paycheck wizard in years but as I recall it would use transfers for IRAs and such - thus wouldn't work for me.
