Is there any way we can set a pop-up alert for our customers with valid notes we may need to know about them either when retrieving a quote or keying in a new order?

You may want take a look at New West Tech's Dashboard. While it will not alert anything by default, it is possible to customize. What the dashboard shows you is detailed customer info on the upper portion of SO POS.
