Integrating HQ and Quickbooks

I run 3 soon to be 4 locations. We use the same HQ and RMS systems. The locations share inventory data and transfer items but, the locations are not part of the same corparate structure and the sales and cost number have to be applied to different accounting files in HQ. When exporting sales data can i Filter the selected store sales out for one comapny and then filter out the sales data for the second?

Have each SO connect to its own QB data file. Or multiple stores can also connect to the same QB data file, one at a time (use a class for each store in QB). Connect SO to QB, import account data. Either manually configure the COA (chart of accoutns) in each SO or create the account mapping in one SO then copy to each SO's db table. Push one SO's journal data to QB, run a PnL by class, open the transactions without a class and assign a class to each line. Repeat the process for each SO connected to a QB file that handles multiple SO's.
