Is there a way to generate a report that would show all lot matrix items with the associated lots

Sure there is!
If you have the custom matrix report already you simply need to change the value for "Class" (ItemClass.ClassType) to equal "2". This will show all Lot Matrix items and group them by the Lot Matrix Code.
