Yes, you can. All of the communication between stores and HQ filters through HQ Server/HQ Client - nothing is directly DB to DB. You will want to start migrating everything over to SQL 2005 Express (MSDE is not going to be supported on Vista) for consistency sake, but there are no compatibility issues in your scenario. Once you start switching a location from MSDE to SQL Express, I would switch all instances in that location.
