Not exactly the same situation as yours, but close enough that some of my comments might interest you.
Every month we receive two small interest checks from two CDs at the bank. I SHOULD be able to simply schedule these checks as a deposit into checking with the credit (sorry about the accounting-speak) to Interest Income. But that would completely bypass the Investment Account for CDs, leaving me no convenient record of the income on each CD. So I've created a couple of Memorized Investment Transactions for the CDs to do just what I said: Record the income using IntIncX transactions, transferring the cash to the Checking Account. That's all good, but there's no way to make these into Scheduled Transactions because they involve an Investment Account. So I created Scheduled Transactions for the Checking Account - which I "Skip" each month after recording the Memorized Investment Transactions. The skipped transactions serve only as reminders to make the other entries.
Several of us, including myself, have been complaining here for years about Quicken's clumsy treatment of CDs. It hasn't done any good. And probably won't. We'll just have to live with our workarounds. :>(
I'm not sure I understand your specific situation, but it sounds like you'll have to manually mark the transactions as cleared. Initiating the transactions from the bank account MIGHT work. If you find a better answer, please post it here.

I have two transfers from a bank account into an investment account; But transfers were initiated from the investment account (they already cleared). In the corresponding bank account, the transactions have cleared but I cannot match them to the transactions in the register - for some reason, the software excludes both transactions from being matched. Note that the transactions in the register are not marked as cleared. Any ideas? I did try a repair operation just in case, but no joy.
