Taxable items in HQ

I have a client who uses a laptop with a separate store license for a trade show point of sale system. They have headquarters and use it to consolidate sales, setup new items, etc. While preparing the laptop for a trade show in a different state we couldn't change the fact that some items were not taxable in the main store but taxable in the trade show store. The main store is setup to tax the items on a customer basis because they import web orders and take phone orders.

I changed the laptop store to have tax applied per item and then changed whether they were taxable or not with a SQL query in Store Operations Administrator. I would like to have the ability to change the fact that an item is taxable or non-taxable at Headquarters per store. How do other companies work with this if they have stores in different states with different items being taxable or non-taxable?
