I have been through all of the obvious choices previously including those suggested here with no luck. I do get all my downloaded updates correctly but the pop-up window still appears. My inclination is that the program is looking for a previous download that has never been completed hence, the message. Any ideas short of clearing out the pinvault and starting over?

No. Normally a successful download from the fi that caused the message, clears the message. If that doesn't happen for you, I can't think of any other option but Deactivating/reActivating.
I believe I once cleared that message by going to my FI (outside of Quicken, though it was open), and downloading. HTH vcard
