After upgrading store operation from 1.08 to 1.2, when I run store operation, a message "Warning 941: The copy protection device that used to be on this register was not found. Do you want to continue?". Please advise how I could rectify this issue.

If you have more than one register, make sure that they are not all set to be register #1 - Store Operations Administrator.
I wouldn't be surprised if 1.08 -> 1.2 included an update to the dongle driver. In fact, most hotfixes will force you to re-detect the dongle.
If you have a USB Dongle (probably not), just unplug it and plug it back in - Windows will auto detect it and you'll be good to go.
If you have a Parallel dongle, you'll need to take a look at the Sentinal System Driver. Browse to C:\Program Files\Rainbow Technoligies\Sentinal System Driver. There's an executable in that directory - something like "SentinalSys.exe". Run that, and click the "Configure Button". You should see a list of ports - probably two, one labeled "USB" and the other "ISA" or "ECP". Make sure the USB port is set to "Do Not Use", and the other is set to be used. You may also have to change the port type to match your system.
